Considering writing a fanfic however I can't imagine where to find the time to sit and write without wife and kids inquiring. I can barely find the time to read and go through forums during me-time.
How do writers do it? When do you find the time to sit and write? I can only see myself rushing for 5 minutes here and 5 minutes there. Not great for the creative process.

Why use a cover? I just say that I'm working on writing
Or call it "nerd things" which it is and generally gets a free pass in my household where everyone is a nerd. Exercising creativity is good, and explaining that you have a story and characters in your head that need to get out so they'll shut up often is the ticket. Then again, my wife is a Reader (yes, the capital is intended. Lack of bookshelves does not stop a Reader from acquiring more books, as evidenced by the piles of texts scattered around our home on the floor or in plastic tubs). Then again, I also can point out it's my computer and I paid for the computer, the power, and the internet so it's my turn

As some have said you have to make 'me' time. If the family asks, you could say wanting to write. If you family is unaware of the sites you visit as well as any other issues you may want to talk to the missus about it in a roundabout way. Such as how she feels about the subject itself. It could be a touchy situation if she isn't into such things for various reasons.
If she knows of your reading habits it might be best to say you want to try writing about various social issues with transgenders being one of them. You know your family so you would know best how to bring it up.
My kids know that I've tried my hand at writing but they don't to much care for the subject and when I started they would hear the talk but turn away from the subject. We don't have any disagreements other than my youngest (oldest has left the nest but comes back to roost at times) manages to use his psychic ability to interrupt at the proper moment.
And as I like to discuss movies with them it does help as we have 'argued' many times over the way tv and such depict characters.

As some have said you have to make 'me' time. If the family asks, you could say wanting to write. If anyone asks, I say I'm writing it's my hobby and stress relief. Unless I'm writing something I intend to sell later, then I say I'm working.

When my daughter was 2 and I was married, I got an Ipad just for writing (also it was easier than getting an Android device in China because I could just point at what I wanted). I'd take my daughter outside to play with other kids, and I'd start writing while keeping an eye on her, stopping occasionally for pictures. Going grocery shopping, when I was on the bus or subway I'd pull it out and start writing. At my daughters daycare party which was really stupid and pointless watching the workers do silly things to make the kids laugh I spent twenty minutes writing an erotic story I was working on, being very thankful no one could read over my shoulder.
Just find a few minutes a day to write and you'll start finding it easier to keep going.

My wife is the type who would ask to read my writing and my refusal to show her would make her even more curious. I could write something to throw her off my course but it would take away precious time AND I would have to keep it up.

I'm assuming the issue is that she would be weirded out by transgender fiction. My question is then: do you specifically want to play with genders, or do you just want to write in the Whateley setting? Because you can make a WU fanfic without any TG content. You can even explore the whole "this isn't me" issue without touching on gender at all (e.g. via GSD or an odd BIT). And if you have a body of non-TG fiction built up, you can sneak in the occasional TG story without looking as odd for it.
Otherwise, maybe you could claim to be editing a "friend's" work rather than writing your own. That should reduce her curiosity a bit since it's not something you personally created, and then if she does read it anyway, you can blame the "friend" for anything she dislikes. I'm putting "friend" in quotes because you should probably use an imaginary one -- no risk of her meeting them and asking questions they can't answer, and no risk of annoying your real friends by putting words in their mouths.
That said, please do make sure you weigh the consequences of getting caught in a lie before you chose to lie. I have very little experience with relationships, but my understanding is that trust and communication are extremely important, and I'm kind of a fan of honesty in general.
Perhaps a way to approach this would be to ask her, "What would you do if you woke up tomorrow as a boy?" It's a genuinely interesting question, and it doesn't have to imply support for any particular political/spiritual position. Neither does a story exploring the question, and a desire to write such a story would make a lot more sense after bringing up the question than it would before.
