Regardless of what the Wiki lists (we are probably missing quite a few), the canon authors have been on record numerous times saying that the total number of students is somewhat over 600 in the 2006 timeframe -- but it's rising.

There is also a chance that some of those characters are listed twice also. Once under a real name and once under a code name. Elrod has merged several characters that were listed twice.

How about the same question but applied to the Yama's? If some fan fic writer was going to have a team of DeVille students on their Grand Tour try and pull a "Snatch the Poe head from the Cottage" bit on the Dojo, how many people might they have to deal with? Does the Dojo have the same numbers as Whateley and DeVille? or would it be safer (relatively) to raid OlymPYC?

I think the indications are that Yama Dojo is much smaller than Whateley. For starters, remember, they recruit only from Japan. And they don't even get all the Japanese mutants -- there are several in Whateley.
I think that the Yama Dojo is sized rather like a... dojo. Less than fifty total students, but with a very intensive studying and training regimen. They obviously have a talented devisor there, since someone made that Variable Interface thing that the Whateley wonks found so impressive; but that may be permanent staff rather than one of the students.
DeVille is much larger than the Yama Dojo at the underclassmen levels, but due to extreme attrition graduates maybe less than the Dojo each year.
